We were using Altera 7.0 and the "legacy" components. When we generated in SOPC builder it created a system.h file for each of the Avalon Masters in the system. We then used this file in external diagnostics (not NIOS based) to access the FPGA through an external bus connected to the Avalon bus.
However, we just upgraded to 7.2 and upgraded our components to the "new" model. Now, when we generate, SOPC no longer generates a system.h file for each Avalon Mater or one for the entire system. We can use the NIOS IDE to generate the system.h file, but that is an extra step and if you forget to run it ... Is there a setting, or some other way to get SOPC 7.2 to generate the system.h files.
