Hi Fischer,
For EPCS flash, yes, the standalone programmer is capable of doing that, even if you don't have a direct JTAG connection to it on your board (indirect programming through the FPGA). The quartus convert programming files utility can combine FPGA config data with user hex data to target EPCS. Some additional support for programming Nios II software this way will soon be added to the Nios II kit. However, for parallel (CFI) flash: No, the Quartus standalone programmer doesn't support this.
