Transceiver toolkit & Nios2 conflict

Hi, 

 

I have a design in which I instantiated a Nios subsystem and a transceiver toolkit example (http://www.altera.com/support/examples/download/transceiver_toolkit_13_0sp1_qar.zip) (with number of lanes adjusted to my particular design). So my top module instantiates two qsys designs. 

The problem I encounter is that Transceiver Toolkit cannot detect the transceivers! the design works however if i remove the nios from the build (not an option for my work). 

 

This looks like an Altera issue - but unfortunately I found no other references in the Altera Knowledge center or this forum. Has anyone else encountered this problem? I'd appreciate any hints...

The problem was solved in Quartus 13.1.  

I believe it was a synthesis problem, because the bitstream generated with 13.1 now works with the GUI of 13.0sp1 as well.
