Following the instruction for updating an S3420GPLX in an SC5650 chassis. The chassis fans now run at full speed and the warning LED on the chassis blinks orange. This didn't happen before the update. There was no errors during the update process for the BIOS, BMC Firmware or FRUSDR.
I have removed the AC, reset the CMOS password etc... doe not help.
I flashed it with the following versions BIOS R0042, BMC v01.19, FRUSDR 17
There is are no errors in the BIOS, how do I tell what the problem is.

I would check fan connections first... If you're using SC5650UP, you should connect Sys Fan 2 and Sys Fan 4, and of course the CPU fan. Check http://downloadcenter.intel.com/Detail_Desc.aspx?agr=Y&DwnldID=18078&ProdId=3146&lang=eng SEL for any error events.

Vendor has connected the backplane fan to FAN header 1. Moved it to header 2 has you suggested and all is good now
Don't know why it didn't appear until after the BIOS, BMC update etc... The second system was configured the same way so I have change the fan header as well.
