Faster processor or more cores for non-parallel, math intensive task?

I am working with an alogrithm created by MatLab software to analyze some digital medical images. Currently, the computations take about 3.5 hours to complete. I am running a system with a Core 2 Duo, 2.8 GHz. These operations do not use parallel computing. I want to purchase a new desktop to reduce computation time. This will be a dedicated desktop that will basically only run the Matlab application.

Am I better off with a 3.2 GHz Pentium 4, or some mulit core processor running at 2.8 GHz (or multicore running at 3.2 GHz)?
